How to set up central admin without using farm config wizard?

Hi,

So I set up central admin. Its said its not best or good way to run FCW when working on big companies or farm. So how do i set up each service without using farm configuration wizard? I started few services but they dont show up in service applications in server ? Could any one point me what is wrong? Or guide me to setup service applications without running FCW.
