Browsing sharepoint sites using FQDN address does not work

Our internal domain name is "company.local" and our sharepoint server name is "SP", our sharepoint farm is consisted of a couple site collections, instead of sub-sites.  In the main page there are links taking users to other site collections (for sub-company or departments).

Our users are able to access the SharePoint site through "http://SP" address, and browse to other site collections.  However, when using "http://SP.company.local" address, browsing to other site collections don't work, it shows "404 Not Found" when I click on any link to a different site collection.

You might ask, if accessing from http://SP works, why do I have to make it to work through "http://SP.company.local" address?

Well, because we have more than 10 Apple iDevices users who need to access the SharePoint site, when using http://SP from Apple iDevices, itdoes not work at all, it's not even showing the main page.  But when using http://SP.company.local, it opens the main page, at least.  Later on during testing I found outit's the same problem happening when accessing from a PC using FQDN, so it's something wrong on my sharepoint site, not on those Apple iDevices.

I then added address "http://SP.company.local" in "Alternate Access Mappings" setting as an additionalIntranet address, it shows the main page, but accessing other site collections still not working.

Could someone please give me some hint?  I don't think making all sites to work under "http://SP.company.local" address should be too difficult?
