Metadata Service Application vs. Metadata Service Application Proxy

Can someone explain what is the difference between Metadata Service Application and Metadata Service Application Proxy in a sense of some web applications have Managed Metadata Service as a default Service Application Association while other have Metadata Service Application Proxy as the default Service Application Association?

I guess I want know how in some cases Metadata Service Application ends up as a Service Application and Service Application Connection while in other Metadata Service Application Proxy may become a Service Application Connection?

Is there any way to avoid or reset it?

P.S.:

The major reason I'm asking it is: I'm trying to create a PowerShell script to manage a Term Store. The stores that have Managed Metadata Service as their connection, behave absolutely predictable from the point of view of Server Object Model. The ones that have Metadata Service Application Proxy as their connection show that the Term Stores are being off-line in case I create Microsoft.SharePoint.Taxonomy.TaxonomySession(site) object.
