Upgrade Web Application with Business Portal installed - MOSS 2007 to SharePoint Server 2010

The issue: I cannot upgrade the content database for the Web Application that has both our company-created SharePoint sites and Business Portal 4.0 (for Microsoft Dynamics SL 7.0 FP1) installed. The Web Application has only one Site Collection with all of the sites - Business Portal and all other company-created sites.

Question: How can I separate the company-created SharePoint content (sites/subsites, document libraries, and other lists) from the parts of Business Portal to allow the content to upgrade to SharePoint Server 2010?

Additional information: I have tried exporting individual sites and their subsites using "STSADM -o -export" and "STSADM -o -import" into another Web Application's Site Collection but not all of the content transferred such as some documents did not show up in the destination site.

Another option I have considered, but not yet tested is uninstalling Business Portal from the SharePoint server and try to upgrade the content database afterwards. I can test this easily as I have the servers in a virtualization environment that will allow me to snapshot the systems prior to making changes and then rollback if needed.
